How to link instant payment with invoice?

I received a payment for $100 by someone clicking Buy Now on my webpage, but I want to link it with an invoice that I created, but didn't send yet. Is this possible?
The invoice that I created, but haven't sent, has a line for $100, and I was thinking that I could add another line for -$100 to reflect the instant payment. That way the total invoice value would be $0. Will PayPal accept an invoice for $0? If yes, would there be any fees associated with processing the invoice?

A $0.00 amount won't work. To have a vailid transaction, it has to have at least $0.01.

When you send an invoice to someone who paid for your merchandise, its value should not be zero. The "invoice value" should always be the the total amount of payment, but your can make it as "paid" showing that the amount has been paid.
A zero value invoice means only that you are giving away the merchandize for $0 (free).

If I make the invoice for $100 and send it to the person, who already paid, where do I change the invoice to "paid", so this person does not think that they have to pay twice?

To tell you the truth, I am very new to paypal and have not actually made invoice on paypal but my answer to your query was based on my experience with paper invoices, that we used to stamp "paid".
Let us say you receive phone bill ( which can be considered invoice , as you bought phone servies and got invoice , a bill , for that ). You go to bank to pay that and they stamp it "PAID" .. that is the basic concept. They don't change the phone bill amount and make it zero.
I am sorry but don't know how it can be accomplished in paypal, just starting with that.

Unfortunately you as the sender cannot mark the invoice as paid. PayPal will sent you an email notification first, then they change the status of the invoice or money request to Paid in your transaction history. After that PayPal will deposit the money in your account balance

Snowshoe, thanks for the reply. In my case, the person has already paid for my services by clicking the Buy Now button on my webpage. I had already created an invoice, which I have not sent and is saved in my drafts. I was wondering how I can link the invoice with the instant payment that I already received. Is this possible? I was considering to make a $0 invoice, but I am told that a PayPal invoice must be at least $0.01.
