I recently made a purchase that should have been entirely covered by the balance in my PayPal account.
I had both Canadian and US funds available in 'My Wallet'; however, when the payment processed, I noticed that the product itself had been covered by my Canadian $ balance but that only a portion of the shipping was - the remainder was charged to my credit card - even though I still had US funds remaining.
It's not a major inconvenience but I was surprised that PayPal didn't just take the balance of the shipping cost from my US funds.
Is there a reason this happened?

When you are using funds in your paypal balance it has to be in the correct currency for the item you are paying for.
