I am currently WFH for the AI company Data Annotation, and I am wondering how taxes would work for a NY/VA resident in this case, as they make all of my payments through PayPal.

If employer pays you with the goods and services option, PayPal is required to report those payments though to the IRS via the Form 1099-K: Payment Card and Third Party Network Transactions.
